Biggest problem with yuzu on the deck is the GPU clock bug, which locks the GPU to 1040mhz. Manually setting it to 1600mhz greatly increases performance in yuzu, but after a few seconds GPU will be locked to 1040mhz again. You can use the overlay to confirm this issue (which exists for any emulator in steamos currently).
This will probably not be necessary anymore when SteamOS 3.5 is released though. Most games benefit from putting an upper limit on CPU frequency at between 3000 and 3200 MHz. For demanding games you can also put a lower limit on the GPU at 1200 MHz. But currently only version 1.3.0 will actually restore this setting when launching a game. I've been playing "The Legend of Zelda: Breath of the Wild" (TotK) on both my PC and Steam Deck. The game runs smoothly on my PC, but on the Steam Deck, I'm experiencing a locked framerate of 20fps. Either use the yuzu emu deck control scheme provided during emu deck installation or disable steam input entirely and let yuzu handle your controller directly. If that doesn't work then I would just take the emu deck yuzu controller profile and edit it to swap the buttons yourself.
